My answer is more comic book logic than scientific:
The lightning affects him only for a very, very short period of time and also his ability of charging electricity may prevent him from damages.
Heat over a longer period of time affects his whole organism because – born and living in the cold antarctic waters – it's the opposite of the Sub-Mariner's nature.
So – will fire affect his body?
He won't get burned but the heat will weaken him.
When Namor is fighting Toro in Sub-Mariner # 14 an unexpected fireburst weakens him so much, that he lose his ability to fly. But even without his full power he manages to burst through Toro's burning barrier without being burned.
