If, by the first two rows, you mean the starting chain and the first sc row, then yes, the combination of the two is skinnier in stitch-height than the next two rows of sc.
So the next logical question is, why?
It is because the starting chain doesn't have the whole middle part of the sc. Remember, sc's are made by putting the hook through a stitch, YO, pull through the stitch, YO, and then pull through both loops. One of those YOs can't make it into the starting chain, because there is no row below to latch on to - you just can't do the [YO, and then pull through both loops] part!!
So, though I can't see exactly what you're doing, it sounds to me like you've got it right.
