Hmm interesting theory.
It's hard to see in the photo, but the factory paint IS over the melted metal where the hole was cut. I looked very closely and it was done before paint. There would be burned paint if it was cut after paint. And all the hardware inside the door was installed after paint. Here are a couple of higher RES photos showing the hole and the over spray on the cut metal:

Another theory I have is that this was done to 4 door models wanting power door locks. I have seen other 4 door models with lock switches like this. Every 2 door I've seen with power locks look this with the rounded switches:
