The thumping could be announcing danger or he could just be showing his displeasure at you cleaning out his area. Watch his body language. Does he seem scared? Is his body alert and tense? Or is he sitting, looking straight at you thumping? If he's genuinely scared try cleaning up while he's having a run around or blocking off half the cage so he can't see you and cleaning up half at a time.
