Most buns really hate getting wet unfortunately. Plain water is fine and you can either hold her back end under a running tap or fill a sink with water and dip her in. I personally prefer the running tap with the bunny laying in my arms belly up. It gives me a spare hand to help wash and I can have a good check for problems like urine scald.
I also made a wash out of herbs for Sophie to help with the urine smell. Just to add a nice smell. Just put some fresh herbs (mint, rosemary, lavendar etc) in boiling water and let it steep for a couple of hours. Put a little of this scented water into a bowl and pour it over like a rinse. You could also try a dry bath and see if that works better for you both

Keep a good eye on her for scald and if need be use some sort of cream (I like calendula cream, but make sure it has a beeswax base). Keep a look out for flystrike as well.
The pooping sounds a lot like territorial marking to me. If they've had to move due to the renovations and with Tuppence acting weird (at least as far as Roget is concerned!), he probably just making sure everyone knows this is -his- space.
With them being on soil you could try replacing the top inch or so now and again. Toss the soil you scrape off into the garden (your plants will love you for it) and sprinkle a fresh layer on top. You can pick up bags of garden soil fairly cheaply at most garden type shops and you could probably get away with a cheap potting mix.
