I agree - the inlet valve especially shouldn't be anywhere near the piston crown, as it's never open when the piston is on it's upwards travel. It sounds like either
1. the piston has been manufactured incorrectly or it's a high compression item
2. the head's been brutally skimmed (quite likely!)
3. the valve itself doesn't sit correctly
I'd suggest a thorough visual check, measuring wherever you can, of both pistons, compression chambers etc to see if you can identify what the issue is.
If it's just a brutal head skim you can probably solve the issue by using an over thickness copper gasket.
But maybe it is a dud piston and that's the reason it became scored in the first place?
