Yes , there is an upper and lower boot . Your lower boot looks original and correct , but your upper in incorrect, and must have been replaced at one time . I also noticed your shifter arm has an offset (and that is not factory ) which could explain why they used a different upper boot . well.

The bottom boot is a seal between the floor and the bottom of the console. The upper boot is a seal between the top of the shifter arm opening , and the shifter arm itself. Then it is covered by a plastic slider , so you really do not see the upper boot. If you can find NOS they are not cheap . Jon Krogh has reproduced these upper and lower boots , and you should still be able to find them on eBay

I found a new bottom, I just looking for the top. My slider is is decent shape still.1969 427 SS Sport Coupe El Mirage, AZ
