One thing to remember is that wasted-spark systems effectively drive two cylinders in series and rely on the non-firing cylinder to have burnt (ionised) gas in it to provide a low impedence return path for the HT energy. This means if there is bad combustion on one cylinder , the energy is then divided between the two cylinders rather than directed correctly to the firing-cylinder. This means that a problem on one cylinder can show up as a weak spark or misfire on the other cylinder in the pair. e.g. a valve problem in cylinder two may cause a weak spark on cylinder three.
