I seem to remember a local garage changing a flywheel when they did the clutch and it would only run for a couple of seconds afterwards as if it had an immobiliser fault. They found there was around four different CKP signals due to different positions of the missing teeth on the back of the flywheel.
As you say "you have changed all the engine Ecu, MEMS unit in centre console and remote fob all from the same vehicle" the flywheel may be the remaining item that does not match.
