The fundamental reasons are quite simple; all animals and plants work together to make an ecosystem in equilibrium. We do the opposite of that when we grow crops. We also do the opposite when we grow animals in a factory farming style. The two are equally degenerative of functioning ecosystems, and not one more than the other. Permaculture systems most closely mirror the natural environment, and you can't have a functioning permaculture system without both animals and plants. Aside from resulting overpopulation for that equilibrium, you can make an argument for not actually eating the animals, but it's a personal ethical judgement call rather than an argument about ethical sustainability. Which is fine if that's where it stands, and sensible methods can be made to limit the population growth of the animals within the permaculture ecosystem.
